Clutch Problem Please help

Hi I have been a long time lurker but due to a problem with my car I have finally decided to take the plunge.

I have a 2006 rsx type s with 96,000 miles. I noticed that I stalled a couple times when I hadn't in a few years and thought nothing of it. Well a few days later my clutch pedal started shaking and the engine would make a whine when I would push the clutch in. Finally the clutch lost all feel and it became almost impossible to shift.

I checked my fluid reservoir and noticed that it was almost empty. The pedal never got stuck to the floor just had no pressure. Peeled back the gasket on the slave and a bunch of black fluid drained out onto the ground. So I knew that was bad and replaced it. The clutch is firm again and bled but a different problem persists.

When I am idling if I push on the clutch pedal the engine will squeal like metal on metal and the rpms will slowly drop...usually until stall. Something is clearly hanging up causing friction and the rpms to drop. I figured this would be the throw out bearing but from what I have read it should squeal and then go away when I push in the clutch. The pedal also feels weird and the catch point is very low.

I went through a puddle a couple weeks ago and some water got in the engine throwing my o2 sensor CEL. Also I have had the notorious starter grind on startup for a while but only when its cold. Was putting it off until after the winter so I wasn't working in the cold.

Well now Im going to tackle it all at once, already did the clutch slave cylinder and the slave moves back and forth, its been bled. Still on startup with the clutch in it will squeal until I let the clutch out. Then when I push it in to go into gear it will squeal and the rpms will drop. You can also smell what seems to be a noticeable clutch smell. Im slowly working my way down the line and was hoping the clutch wasn't going bad because it has never slipped and was perfectly fine until I noticed the fluid was gone and the pedal had no pressure. Now the pressure is back fluid is fine but something is clearly hanging up with the pedal pushed in. Could it be a bad throw out bearing causing this?

My next step was going to be adjust the pedal and if that doesn't help replace the CMC with a civic once. After that Im going to have to do something with the clutch. I also read on here there is a bearing in the transmission that can cause similar symptoms? Thank you guys.
